When a new hire at a regional airline reaches the ATP checkride, how is this conducted in regard to personnel? Specifically, are you and your sim partner tested together, as a crew? Or are you tested individually, with the examiner in the left seat?

Actually it’s both and neither. For the basic “maneuvers validation” you and your sim partner will fly together. For the LOE (Line Operational Evaluation) which is really the final checkride, the regs require you to have a “current and qualified” pilot in the other seat during your checkride. The examiner will be in the observers seat running the show (and portraying anyone else you might need, ATC, FAs, dispatch, maintenance, etc). and you and your sim partner will go separately.
