What does the percentage option do on the airlinepilotcentral calculator?

As I understand it can be used for a number of functions. Some airlines FO pay is a percentage of Capt pay. Some deadhead pay is also a percentage. It can also be used for future pay increases.
That said if you want to be certain, you’re probably better off asking on Airline Pilot Central’s forum as it’s THEIR calculator.
